This sounds exciting. Thanks for thinking of the project.
My own suggestions would be:
a) The XML editor user interface. There are a bunch of UX attempts inside browsers and others which could be drawn upon to figure out a way to make inkscape's cramped attribute editing, much much better.
b) The document properties dialog. It contains a LOT of settings and is important for a number of functions of document management. There's some work done already on trying to work the interface into a better design, but also figuring out what functions should be moved out and into inkscape proper might be useful.

One idea that came to mind was perhaps the students could look into the new alternative glyphs work Tav did (as he mentioned, "The GUI leaves a bit to be desired"), come up with some UI mockups / proposals, maybe do some usability testing on prototypes, and present their recommendations to you guys at the end?
