Forwarding this to the list (I failed to notice it was off-list) - maybe someone wants to implement support for the bounding box mode prefs in the mentioned dialogs? ;)

Thanks ! I didn't realize. However it doesn't work for removing object overlays in the alignment tool because there it continues to use visual bbox.
Yes, dialogs like 'Align&Distribute' and 'Rows&Columns' ignore the preference setting for the bounding box to use:
Discussed (among other things) in Bug #473608 https://bugs.launchpad.net/inkscape/+bug/473608 "Aligning stroked and strokeless items & bounding box issues"
... and recently mentioned 'en passant' in http://article.gmane.org/gmane.comp.graphics.inkscape.devel/37165
For 'Object > Transforms' it was recently addressed in "2) Transform dialog now follows the user prefs for geometric vs. visual bounding box" http://bazaar.launchpad.net/~inkscape.dev/inkscape/trunk/revision/10615
