Solved (for now): To prefer packages installed in custom prefix, set (and export) the environment variable $CMAKE_PREFIX_PATH to the custom prefix (it prevents e.g. linking against older libxml2 found in /usr/lib while the dependencies use the up-to-date version installed in custom prefix).

still fails to link, support for GTK+/Quartz hasn't been added to Inkscape's cmake files yet, etc.)
