So that's where the testing will help, (let's get things fixed so that inkscape can just trust cairo with a version greater than or equal to 1.5.x for some x).

Yes, that would be the best approach, if it's possible and if (1) these two exporters will have different signatures in the UI and (2) the exported PDF files will have some labels indicating the exporter that created them. Without that, it will be very difficult to get information on the active exporter from users who submit PDF export bugs.
