I usually update from the inkscape dir but today there was some problem with a file in src so I updated from src also. Is that a wrong thing to do (tm)?
Just for fun I tried to run the 'inkscape' executable in the src dir and it gave me this error:
** (inkscape:14903): CRITICAL **: void read_shortcuts_file(const char*): assertion `!strcmp(root->name(), "keys")' failed
That must be it... I just updated svn again from within the inkscape dir and saw that a few files were added.
While I was writing this message the compilation has ended and shortcut work again. Hurray!

Also, maybe the share/inkscape/keys directory was not created on make install. Does it exist?
That exists, and it has de default.xml file in it.
