I had the same problem when I wanted to quickly try a windows release on my sister's laptop (since I don't run windows :-P). I seem to remember that the error message about the missing uninstall file mentioned a slightly different name than the existing file. Maybe this is what causes the issue.
This is a false positive. The NSIS library I used to create a log file of all installed files is looking for that. But I do not use this library during uninstall. But I check the MD5-checksums first and if they match the file will be deleted. I do not know where to disable that popup.
But there was a second problem. I had installed Inkscape in C:\Programme\ instead of C:\Program Files\ (i.e., I had used the German name of the folder). Then wen I tried to do a manual uninstallation by double clicking on uninstall.exe, Inkscape reported that it had successfully removed all the files, but it tried to remove them from C:\Program Files, not from the folder where Inkscape was really installed. So after the uninstall process, the old installation was still there.

Hm, instead of checking the location of uninstall it checks the registry key set during installation. So there might be an issue there. Maybe one was installed asa Admin the other as simple user ... Could you please post a bug-report for that. So I will not forget.
