In the <defs> section, it adds inkscape:path-effect, for example:
    <inkscape:path-effect
       effect="gears"
       id="path-effect2210"
       phi="5"
       teeth="10" />
For shapes it adds inkscape:path-effect and inkscape:original-d attributes, for example:
    <path
       d="..."
       id="path2208"
       inkscape:path-effect="#path-effect2210"
       inkscape:original-d="..." />
Ah, then I think that's perfectly OK :)
