Hmm, I usually turn the grid on and snap-to-grid, zoom in and adjust the rectangle to the grid while making sure it covers everything it should. Coordinates and width/height in the toolbar also help. Sometimes easier to use two rectangles for the top left and bottom right corner.
Though I didn't figure that out immediately and created more work for me at first :}
I wouldn't mind a "resize page to selection, but adhere to current pixel grid" feature, but the document dialog is already crowded.
