.pdf.tex sounds a lot better than .pdf_tex. Regardless of that, Inkscape should warn when either of those files exists before overwriting them.
Thanks for your quick response. Tested ".pdf.tex", but it does not work with LaTeX, so it is not an option unfortunately. I have provided a patch for ".pdf_tex".
Indeed, Inkscape should not overwrite either when using Inkscape's GUI, but, using inkscape from the commandline, it should overwite.
