Or maybe it will be wiser to just get some kind of a proxy layer in my project that processes the SVG (convert display:none to inline among other things) before feeding it to the relevant methods.

I wrote the --query-all switch years ago, it's the sum total of my
contribution to the C code base :-}  Anyway, hiddenness wasn't
considered and I suspect the patterns you're seeing are due to
Inkscape's tree iteration code.
