Remember, while the GNOME HIG says how users should expect GNOME desktop apps to work. Inkscape, on the other hand, works on GNOME, KDE, Windows, Mac OS X...

Their HIG is decent, but not perfect. Also it changes over time (remember that Inkscape's toolbars predate GNOME's). Inkscape's stated goal is to be the best SVG editor, not "the best GNOME SVG editor". 

Remember, some of the points from the GNOME HIG are in direct conflict with the Windows UI guidelines, and have even been pointed out as bad things about GNOME apps on Windows.
