And I'd say here that we have two issues, one good and one bad.
The analysis is good: "users unaware of linking are surprised by the behavior"
The solution is not so good: "Change default behavior to *not* link, plus add a notification only at creation time"
Instead I would say a better solution is: "Make the UI convey link vs. embedded constantly and consistently so the user is never surprised."
(Oh, one general non-Inkscape use case to check behavior is launch a web design program, copy some images from Finder/Explorer/Nautilus and then paste into the web program. Voila! links and not embeddings)
