Precis: fixed in SVN.

bulia committed a patch for me (due to the feature freeze I'm not allowed to commit it myself).  It just removes this section which seemed rather pointless.  I also cleaned up a few other things.  However I'm not sure it's worth a 3rd revision (Inkscape-0.47pre2-2.exe is the latest of my builds, which introduced the updated GTK etc. libraries which I should have had earlier but had missed due to carelessness).

I think a "safe" solution is to provide an "Overwrite!" button in the dialog that pops up when you try to install to a non-empty dir.  Keep the "Retry" and "Cancel" buttons and default to not allowing one to install to a non-empty dir, just provide us of those who have existing customizations the option of continuing the installation without having to waste time copying the customizations to a temp directory and then copying them back.
