I think it's because there's an iso grid but there's no snapper for that grid yet. It needs to be written :) So for now it uses the rectangular grid's snapper.

Yes, I've seen this too. Something's wrong with major lines in iso grid. This is worth submitting a bug report.
I know about this problem. I decided to make grid infrastructure first, then continue with the axonom grid; but now I am busy with Summer of Code: Live path effects. Maybe I should just disable it for now, but I was hoping it inspires others to fix it and/or implement new grids.
