Whether an option is document or inkscape specific shouldn't be the focus. It'd be nice if these things were identifiable, but to be honest It's better when options are logically placed in terms of their use rather than how they are sustained.
If there's a spot on the snapping toolbar/dialog/next_ui_here for document snapping options. That would be useful, making it clear these options get saved for the document can be mulled over when doing that ui part.
