Just tried this:
when I scale by selector, I get two ellipses
when I "scale" by the bottom right handle in rect tool, I get two rects
with circular ends
In both cases, there's no difference between the shapes (except for direction). So please check again and report in more detail how you managed to get the result you describe.
There is no trick to what I'm doing. In the attached png the blue shapes show the transformation of the squares to a "circle" using the round-corner-tool (step 1,2) Now using the select-and-transform-object-tool, the green "circle" is scaled vertically. With the same tool the red "circle" is scaled horizontal. Notice the difference? Hope finally I managed to make my point clear. Though I don't know, how you got your results :(
