I don't think the top folder matters much because the huge command line that choked consisted by length almost entirely of addresses relative to it. The only place it showed up was in the -L parameters. For what its worth, the top of mine is:
C:/progs/inkscape_trunk
which doesn't seem excessive.
I fear there's no solution to this problem other than saying to people not to nest too much their starting folders.
Or there is something different about your mingw/msys and mine that lets yours run with longer command lines. On my system this command
g++ --version --version etc.
works when used in "test.sh" or pasted into an msys shell up until a line length of 32744 (including the final \n), but fails for 32754.
