So, regarding the SVG spec, is there anything that would prevent maintaining the local axis (pre-transformation) of a group so the elements can be modified according to the group axis, rather than the workspace axis? Is this a UI issue, or an SVG limitation?

The svg:svg node cannot be rotated, as it does not have a transform attribute by SVG spec. It's a bug that Inkscape rendered the viewport rotated after you added the transform attribute in XML editor, and it's correct that the transformation gets discarded on file loading.
