I agree it's a bit disconcerting for end users, as it looks like an error even though it's really just a warning. If you run Inkscape from the menus of course you won't see it.
Probably we should develop a tool to fix binaries that trigger this. As an alternative, replace the libpng on your system with the same copy from a non-Debian system (or put it somewhere in the library path that'll take precedence).
