It results in grouped paths, as far as I know.
Do you mean that by 'layers'?
What do you mean by 'objects'? Everything, even a layer, is an object.
Can you explain a bit what the issue is that you're experiencing?

This is a pretty wild guess, at this point. But I think you might want to uncheck Stack Scans.
(Since the behavior of that option has changed, some years ago apparently, I think it probably should have a different name, now. Years ago, it literally used to mean, stacked or tiled. Now it means something else. Maybe "Auto-Cut Scans"??)

Stack scan was enabled was enabled by default which led to this.
