Seems like Inkscape is not really stable at the moment, lots of flakiness in the last few weeks. Here is another reproducible bug: https://bugs.launchpad.net/inkscape/+bug/172784 I thought it was related to the snapping Diederick mentioned but it also occurs with no grid and no snapping whatsoever. Going back a few revisions for now.

I can't reproduce this with current svn head (see my comment in the bug tracker). Could you please test again? It already may have been fixed by Johan in rev #16569. In these times of quite active development during the runup to Chill (and beyond) it is probably best to always double check (if possible) whether the problem still persists in the latest svn revision.
