Mental and I put together this top-level block diagram of the Inkscape application today.
It identifies the 10 main "pieces" that make up Inkscape, what files belong to each of them, and roughly how they dovetail together.
The main motivation for drawing this is to provide the team with a set of groupings that we can use to take a 'divide and conquer' approach to large efforts such as unit tests, documentation, or code style alterations.
The original SVG is checked into CVS in inkscape/doc/.

There's also a class hierarchy diagram put together by Mental on the page now. The motivation for that was to assist in planning out the C++-ification work.
