First, my apologies for not using a better subject nor going through all 3k bugs on launchpad. The problem in question is so weird that a dev probably knows best if it has already been reported.
OTOH, I tried the latest bzr checkout, and it's still there, at least to some extend.
Originally, all happened on 0.48 (Debian experimental)
Steps to reproduce:
1. Open the attached svg. The line end markers in the right column usually don't stop at the circle, they end somewhat inside. (at least with 0.48, the bzr version opened it correctly)
2. Press ctrl+z (undo) to move the end markers to the right position.
3. Save, close and re-open the file: it seems step 2 never happened, everything is exactly how it was at step 1.
Even weirder:
Select everything and try to duplicate it or copy&paste it to a new document: the whole layout is completely ruined.
Likewise, simply calling ctrl+g (grouping) on the objects make the arrows in the right column move.
Does this happen on other systems, too? Do you see the culprit or can link it to an existing bug report?

Tested with current trunk r10050 and Inkscape 0.48.0 on OS X 10.5.8:
Issue: Unconnected connector lines inside transformed groups are displaced on document load:
fixed in current trunk and for Inkscape 0.48.1: - Bug #552289 Ungrouping objects changes position of arrow lines https://bugs.launchpad.net/inkscape/+bug/552289 or one of the mentioned duplicate or related reports which had been fixed with the changes in revision 9988.
The other issue (copy&paste of groups with connectors, attached or not) needs further investigation - but I can confirm to have it reproduced with Inkscape 0.48 and current trunk r10050 - it is a regression compared to Inkscape 0.47.
