Since everyone else seems to be having success with the PDF import, and since poppler is a C++ library, it seems possible that the heap corruption is the result of a C++ ABI mismatch between the build of poppler you have installed and the version of g++ you are compiling Inkscape with.

Could you try installing a recompiled poppler and see if that makes a difference?
