Probably the problem is caused by the win build storing its preferences in the program dir (I think) instead of the home dir. I will now commit a fix which you'll need to test on windows. I'm not sure g_get_home_dir() works on windows, but if it does, it's the correct way to solve the problem. It should return the dir in your $HOME environment variable, and if there's none, I think it will return C:.

Using Win32 build20040103.
This does not work. It is still overwriting my preferences.xml. This file gets generated at c:\program files\Inkscape\inkscape\preferences.xml.

I'm still having trouble with updating/modifying references. I have been looking at builds 031231, 040102 and 040103 (the latest I have access to).
With the first two builds Inkscape generates a preferences.xml. I can then modify it and Inkscape will use the modifications on its next run. This I can live with although preferences.xml will get overwritten if I reinstal Inkscape.
With the latest build (040103) Inkscape generates a preferences.xml. I can modify it and Inkscape will NOT use the modifications on its next run. This is terrible. It is worse than the previous two builds, since I now cannot change preferences.

It would be just my luck for Bob to post a new build fixing these problems while I am sumitting this. But hey that would be good too.
