I think that the behavior of illustrator in this area is good. Use the last use of the tool's settings for the next use of the tool. Thus if you changed the rectangle from blue to yellow, then the next time one used the rectangle tool, the shape would be yellow.

Yes. In Fill&Stroke, select the type of objects from the list at bottom and change the settings. They will apply to new objects of this type.
I wonder whether it would be better to simply have a way for saying "make these settings the default for this tool".
I have very often wanted that, but very seldom have I needed to see or tweak the current defaults directly -- usually it's more helpful to "audition" them on an object first.
The "tool default" modes also seem to be confusing for new users.
