This really looks like a major bug. I am afraid with these kinds of complex drawings I´ll have to stick to 0.46 until it is fixed.

There are several reports about lack of performance or crashes especially on win32 platforms e.g. when opening/importing big AI/PDF files or ungrouping all objects in PDF or SVG files from Adobe Illustrator with sometimes deeply nested groups and possibly many masks and clipping paths applied. From your description it could be related to (un)grouping as well (because 'Ctrl+K' now works on groups [1]), however that's a only a guess without seeing the original PDF file itself.
