Does grouping before clipping make a difference? Also, have you tried masking as an alternative?

For now I've solved my problem by combining all the countries' polygons and cropping the sides of the map to the area I wanted to keep.
The transparency issue is gone, it was really linked to clipping.

It's strange because I don't remember having this issue with version
0.91. But I'm on Linux so it may be a problem specific to the Windows
version.

You might try applying an effect over your design; this should force
Inkscape to rasterize the area covered by the effect. This works well
for patterns, which are sometimes problematic once exported to PDF.
Any effect that does not  actually modify  the aspect of your design
should do.
