On Windows, they're usually stored in Documents and Settings/USER/Application Data/Inkscape/preferences.xml

Open that in any text editor and look for a <group> with the id of "dialogs". That should then contain the different locations of the various dialogs.

Maybe Inkscape should play nice and check that the window is going to be on an existing display before opening?  Then it wouldn't be necessary for anyone to hack the preferences.xml file, which is way too difficult to expect non-expert users to do.

This becomes an RFE.
