Select a gradient handle in Gradient tool and assign it any color, then right-click the selected style indicator in statusbar and select "make fill opaque".
Also, why does an EPS figure created by Adobe Illustrator not have this problem?
Does not have _what_ problem? There's no opacity in PS, and even Adobe cannot do anything about it. They may be rasterizing images for EPS, though, which in my opinion is a "solution" which is worse than the original problem.
