The inside is transparent, so if I load it in my program, it's just clear, except the blue. Once I use an effect on it, the clear part becomes grey, and I cannot get it back to clear

Is this what you are looking for? Attached is an svg file with a single path object in it. The path object has an irregularly shaped hole in the middle. You can edit the hole by using the node tool F2. irregular.svg http://inkscape.13.x6.nabble.com/file/n4973295/irregular.svg
