I'm not using CUPS because that crashes gnome ports (which includes inkscape as it requires libgnomeprint).
The only way I can print correctly with margins at the moment is to export each picture I want to a image and use another program to print it correctly. This is annoying.
If you set the Inkscape page layout to match the type of paper you're printing to, then the page border shown in inkscape should match to what gets sent to your printer. This means you can control the margins entirely within inkscape. For example, you can position the guide lines using the ruler to exactly where you want the margins, and then enlarge or shrink your drawing elements accordingly.
