Stop deleting !! You can also copy the attributes of another visible window and restart all

The easy solution is to delete your ~/.inkscape/preferences.xml (you lose all your prefs). A slightly less easy solution (without losing prefs) is to edit it and remove the x/y attributes in the element with id="fillstroke".
