It is checked by default. The preference already existed in Inkscape 0.48 (checked by default there too), and to the best of my knowledge has not changed in Inkscape 0.91.
Why doesn't unchecking it reverse the behavior? (Delete doesn't preserve the shape, but it doesn't leave a straight segment, like Ctrl + Delete with box checked.)
It does reverse the behavior. Attached are two files, this time both states of the mentioned setting ("Deleting nodes preserves shape") have been used as described, with Inkscape 0.48.5 and with Inkscape 0.91. Each Inkscape version was launched with default (new) preferences.
The results are the same: depending on the node tool setting, the behavior for the keyboard shortcuts is swapped.
