Here is an Image I made in Inkscape.
As you can see it's not transparent, since I put white boxes on top of it, from what needs to be transparent.
What steps to I need to take to make the top and the inner part of that transparent?

Being a PNG explains why the filter affected the whole thing, and why it only affects the blue part in alvinpenner's file (because it's a vector image in his file).
Didn't you ask about how to draw that image in an earlier message to the mailing list? Or did I see it in a forum? I've seen that image somewhere recently....
Inkscape cannot edit any image in a raster format (and PNG is a raster format) except for the possible exception of altering the colors (using filters or extensions).....and clipping.
What part of that image do you want to erase? The middle white part? It won't be possible to do that with Inkscape, without converting it to vector.
It could be done with a raster editor, such as GIMP, though.

It's not a SVG file, it was the PNG file I just imported. But I got that part figured out.. (Exporting the png first, did the trick)
Now the other problem I am having it. (And I don't know if that's possible or not)
If I import a PNG image. Can I erase parts of it?
I tried adding a square on top to hide it, but that doesn't work, if I put an effect over it.
So I need to delete part of the png, and keep the background Transparent. Is that possible ?

If we could see your SVG file, we could make suggestions. Otherwise, you will need to open alvinpenner's SVG file and compare it to your own. When your blue object is created like his, 2 closed paths, combined, it will work.
We can't look at your PNG image, and know how it's created in Inkscape, as a vector object.
