Hi,
Guides by layer i don't know (probably doable, but require a lot of code investigation since guides are for now supposed to be in the root namedview. An option would be to allow them to be in any group and inherit its visibility, another option would be to add an [optional?] inkscape:layer attribute but in this case it might become very painful to track changes made to the layers)
Duplicating guides is certainly doable, since you can already duplicate them from the xml editor (select the guide [they are in svg:svg->sodipodi:namedview->sodipodi:guide] and click "duplicate node")
