Please file a bug with a very detailed description and sample files.
This is not a snapping bug, it's a transform bug that only happens with stroked paths. SVG requires the stroke is scaled by the same matrix as the path itself, and we had to write a lot of complex code to satisfy this requirement AND the snapping requirements and stroke scaling/not scaling setting. I mostly fixed this for the bbox snapping (which I normally use) but the node snapping needs more work still.
