Your pdf is what should be exported. What I get is the pdf attached. See how the dots have lost their transparency in the small map of Europe. I'm using Inkscape 0.91 on Windows.
I'd rather stick to a stable version of Inkscape because I use it for paid work. Any idea what I could do ?

I exported your file with Inkscape version 0.92pre1 r15009 and I don't notice any difference. Since it may be me not seeing the problem, I attach the PDF export, hoping it could help you.
