There's a nice button for that. Next to the word "Affect" (near the boxes for the dimensions of your rectangle), there's a button with a couple of lines and an arrow on it. If you hover over it, it should say "When scaling objects, scale the stroke width by the same proportion." Chances are good that it'll be selected by default. Click it to deselect, and your line width should stay the same.
