I think your issue is with the transparency settings in your gradients. The default gradients are the solid color of your object to transparent. What I do is go to the Gradient>Edit>Select the Half Gradient (this one has transparency) then change the color to (whatever) then change it's opacity to 100%.
I figured this one out the hard way too. As avid Gimp user I've fallen in love with Inkscape and have begun to port everything over to InkS. Gradients in Gimp worked completely different than they do in InkS but once you learn how to use them they're EXTREMELY powerful.
