It's a known problem with Adobe. It can't handle PNG files with alpha transparency embedded into SVG. Batik handles them much better but still has problems.

To create the pattern I used a PNG-file with transparency: a few black dots on a transparent background. Is there a way to fix that?

Just don't use patterns made of transparent PNGs. In this case you can just make a pattern out of vector SVG dots instead, or make a clone tiling.
