Why not use "View|Duplicate Window" instead of opening two copies of the document and trying to manually line them up?
As far as the original question goes, I see what you're trying to do, and I agree that the selection behavior is inconvenient in this case.
The problem is I think it is convenient the other 90% of the time... I'm not sure what a 100% solution would look like...
