Of course you can't select something you don't see (transparent) by clicking. Imagine how loudly you (or someone else) would complain if it were not the case :)
Use the Outline mode. In that mode each object (even transparent) has outline which you can click to select it. Or use Tab/Shift+tab to select objects one by one.
The other rectangle has a dotted outline (bounding box?) that is many times bigger than the rectangle itself.
Can't happen. The bounding box shows you the real size of the object. You're probably selecting not what you think you are. Or the object has a wide transparent/white stroke.
