Export to PNG, then convert PNG to GIF with some other tool like The GIMP, if you really need transparency.
Or convert the PNG images to indexed PNG, this will keep transparency in IE and I believe give a smaller size compared with GIF.
However, *any* indexed image type (be it PNG or GIF) will destroy alpha transparency and produce an ugly result. My personal option is to use alpha transparency to have the images look good in decent browsers but also include a reasonable background so IE will fall back to something acceptable (you can save the PNG so it will use instead of alpha transparency the color set as background)
