I can't seem to use the fill tool in Inkscape (v0.48 on OS X). You might not be doing anything wrong, as the fill tool relies on a rasterization of the image which is filled and subsequently traced again (if I'm not mistaken), it will in general be imprecise. Fortunately, from your description it sounds like it shouldn't be too difficult to do what you want with vectors. Just create the shape you want filled, possibly using path intersection or something like that (depends on what exactly you want to do), and then apply a fill through the fill & stroke dialog. (You may want to consult one of the inkscape manuals/books or tutorials if you've never used boolean path operations.)
