My guess is that in Inkscape you simply used a different font which has a different variant
of
the same glyph. But it's only a guess.
Sure, but it is suppose to be automatic. Your rendering engine needs to grok ligature tables. This is really really important for devanagari because there are hundreds of ligatures, all very commonly used. Maybe it's not as complex as arabic, but it's close.
Correct. One more reason for us to switch to Pango as soon as we can.
