Yes. Save a template document as {prefix}templates/default.svg and it will be used instead.
The prefix is typically /usr/share/inkscape on Linux or [inkscape dir]/share on Windows.
We really need to make it work with ~/.inkscape/templates too...
Failing that, can I at least customize the list of sizes offered in the New submenu?
Yes, just add your templates to that dir and they will appear in submenu.
