No, you can only copy/paste withing a single instance, but as you can open several different files within that instance there shouldn't be a problem.
I had the same issue and soon after discovered what Abrolag says: If you have more than one instance of Inkscape opened, the clipboard will not be shared... Maybe that behaviour should be changed when trying to launch multiple instances of the program? I mean if one is already opened, shouldn't Inkscape receive a signal to open the file from within the currently running instance to avoid this problem? (just a thought, though).
