Hi,
I cloned A into B. Now when scaling B the stroke on B scales too - no matter that Scale-stroke-width-button is off. I believe I am doing something wrong.

That's because a clone isn't a rectangle anymore and scaling automatically applies to stroke too just like for any generic path based shape that has no special scaling handles. You can, however, temporarily disable scaling stroke in File-Preferences-Transform-Change Stroke Width
