The menu item 'Edit > Delete All Guides' is available in current stable Inkscape 0.91 r13725 as well as in latest trunk builds Inkscape 0.91+devel [1] (and it works as expected, just confirmed with 0.91+devel r14212) - did you confuse versions while testing? 'Edit > Delete All Guides' is a new feature in Inkscape >= 0.91 which did not exist in earlier releases (e.g. Inkscape 0.48.5).
